I have dealt with this sort of plot before, but it turned out coming out horribly. Hopefully, this will be much better. Read and critique, pretty please.
A Girl Just Knows
"You look adorible trying to act funny," she said.
I chuckled at the statement, as I tried to balance a number two pencil on my nose.
"Yeah, my humor never seems to translate with others." I said, blushing and moving my hair from my eyes, so I could get a much better look at her giggling face.
She laughed. "It doesn't, but I like it anyway." Her eyes focused on mine for what felt like minutes, even though it were only seconds. She has that type of affect on me; to make time freeze around us, and slow down what was going on between the two of us.
"I don't know what I would have done without you this year, Jess." I said genuinely. "You are the only person in this entire school who I would actually want to spent seven hours a day with."
Jessica smiled the beautiful smile I grew to love over the course of twelve months, and what I have said was the truth; if she had not come into my life I would not bare to wake up daily at the sound of my alarm to get ready to head off to a place I feel of an inimportance.
"I love you," I added as I grabbed her soft, supple hand.
She repeated the same three words back. If only she knew I felt a different type of love towards her, the type of love that could either ignite something amazing, or ruin what we've come to have. Everything from the late night phone conversations consisting of subjects from A to Z and the warm, embraceful hugs which I receive from her would all be deminished because of me telling her how I feel. I couldn't take that, I would not be able to bare it.
The lunch bell rung, startling the both of us, and indicating that our time together now would have to come to an end. My shoes annoying squeeked on the anolium floor, but it seemed to not bother Jess. Another thing that I adored about her, nothing small seemed to catch her attention, nothing insignificant ever troubled her. How much I like her, would not be small or insignificant, it would shake her, it would shock her.
We slowly walked towards our classes, I enjoyed taking my time. It meant I could spend a few more seconds with her in my presence with her sky blue eyes adjusted to mine.
"Are we still on for tomorrow, Ellie?" She asked as she fiddeled with a strand of her curly, brown hair between her fingers.
"Yes. Of course." I replied.
"Great!" Jessica smiled, "I really need to talk about something with you, something really important."
"Oh? Is it about someone you like" I asked stupidly. Whichever the "Important" thing was, I hope she wasn't refering to anything perculiar about the way I am around her. Maybe she's finally caught on to it. Maybe she has figured me out.
"How'd you now?" She replied quickly.
I blurted out the first dumb reason that came to mind, "A girl just knows."
Jessica then added "Well, yes, it's about the person I like, and I just need to see how you feel about it and everything," her eyes were starting to dodge the sight of mine. Jessica probably liked a boy. A boy who'd be the type of guy most girls would be ashamed to admit their liking of, which might be the reason why she began to get hesitant. Even if the person she liked was the ugliest boy in the school, it still would be more expected than the coupling of she and I.
For the rest of the day, I laid my head down on my wooden desk and thought of what she said, paying no attention to my slightly over-weight, beer-bellied man of a Biology teacher blabbing on and on about something called a "tRNA whatchamahoosie." I have always known that we would never be, but it's the scary confirmation that continues to grip my entire conscious. What will it be like after all of this happens? I asked myself. Will I still be able to dream, to imagine? I decided to try to not answer those questions. Instead, I want to supress my feelings altogether. I want to be normal. I want to feel the way I should around the people I should feel it for, and feel only in a platonic way towards the people I share the same anatomy with. After Mr. Potbelly decided to disclose his gabber about things I did not comprehend, I gazed at the clock located above the exit door of the class room, it read one o' clock. Only around fourteen more hours until I have to hear the dreaded words coming from Jessica that she has an interest in someone, a someone that isn't me.
I woke hours before the buzz of my alarm clock went off. I suppose my mind isn't in the right state to stay alseep for more than six hours. I choose to not fight with my inabilty to sleep and get into the shower to start off my day early. For the entire twenty minutes of being in the shower, I could only think of Jess; the way she makes me laugh, how great she looks in any sort of attire, and the magic I feel inside whenever her gorgeous eyes look into mine. I just don't want to share that Jess with anyone else.
From one of the dreams I had had while shortly being asleep, I imagined a world where same-gendered couples were the norm, and opposites being well, the opposite. Jessica and I were together, and not just in the physical way of two people being placed together in the same location, but together emotionally, just the same as an average one-male-one-female pair exists in the actual dimension. I don't believe that dream world will ever become tangible, but oh, how I wish it could.
The clock pushing 3:00PM. This was it, I had to meet up with her now. Even though we habitat in the same neighborhood, I do not see her often outside of school or the mall. Jessica is naturally charismatic, and has after school clubs and plans lined up every day. Another thing that sets us apart. I moved closer and closer to the small, brick house only she and her mother lived in and my heart began to pound beats as loud as a drum. My feet almost touching the couple of steps leading up to her door when she rushed out of the door. She had to have seen me through the window. Just perfect, now I'll have to deal with this earlier than I thought.
"Ellie," Jess said. "like I had said yesterday, I have to talk to you about something. Someone."
I couldn't reply, I only nodded. I then soon realized I had to reply back with something. "So who is the lucky guy?" I said, trying to sound as least cheesy as a I could.
"That's it, Ellie. It's not exactly the situation I am in."
"Then...?" I asked Jessica, wondering what on Earth she was talking about.
"I don't know if it's just me." Jessica said, "No, no. That's a total lie. I know it isn't just me."
"What do you mean?" I asked, pushing my hands into my pockets. Awkward moments always tend to feel more at ease without arms being directly at my side.
"The way you look at me, Ellie, with your beautiful hazel eyes, I know it isn't just me."
My mind could not think clearly. Was she leading up to say what I thought she was? I couldn't be entirely sure, so I answered with "What?" one more time to only force her to specify a bit more.
"I love you, and I am certain the emotion is mutual."
She then, immediately placed her hands over my cheeks, both of them feeling soft as features, though firm as marble. "I love you, Ellie." She repeated once more before she kissed her perfect, red lips onto mine. Once again, everything around us froze, and we stood in slow motion for what felt like minutes.
I wanted everything to actually pause so I could soak in this moment, but to my disliking, I couldn't, and a time for speaking came about.
"How? How did you know I was in love with you?" I questioned her. I could've asked something more answer-worthy if I could have thought of any.
Jessica caressed her fingers through my dark hair and spoke "A girl just knows."

That was really good. Good job. I like how you didn't know that the main chararcter is a girl till later in the story. Nice ending
. I actually found some excitment in your story too. It was at the part where Jessica was going to tell Ellie who she liked. It was a good climax.
Also, I believe that anyone can relate to your story, like basic question we all ask ourself, "does that person like me?"

I really liked this story. I thought it was great becouse you can relate in a way with the main character. I'm hoping maybe you can do a second part.
General pet peeve of mine is when pieces start with dialogue. Maybe try to begin with some background or setting. First lines are important, make it count
Who is 'she'? Just stick in the actual name here and we'll learn more about her later. 'She' is a blank slate, with a name we can already start to picture our image of that name in our heads. (If that made sense
I would combine this with the previous paragraph because it's still talking about the MC.
This repetition of 'door' bothers me. I think the second one could be replaced with 'it' and it'd be just fine.
Characters:
I felt no connection to the characters. All I know about them is there name. I don't know what they look like, their past, their goals, their likes/dislikes, anything. I think a couple of paragraphs of just background or thoughts/explanations would really benefit this and make the reader feel more connected to Ellie and Jessica.
Plot:
It was kind of predictable. As soon as I realized that Ellie was gay and she liked her best friend, I knew they would end up together. The ending was cute though.
I really like Ellie's internal thought process and struggle. More of this.

Should be "effect". "Affect" is a verb.
Again, period after "Jess" should be a comma.
I think you should rewrite this as follows: "Jessica smiled the beautiful smile I had grown to love over the last year. What I had said was the truth;"
Should be "bear". The second part is awkward. Try "a place where I feel so unimportant".
Here's my suggested rewrite: "Everything from our late night phone conversations about anything to the warm hugs she gave me would all disappear if I told her how I felt."
Should be "rang".

Don't forget to check your spelling before you submit. Also, you have a lot of run-on sentences. If you're expressing two different ideas, put them in different sentences. Or, if you want to connect them, use a FANBOYS word (for, and, nor, but, or, yet, so) and a comma, not just a comma.
Also, there are a lot of problems with putting things in quotes. Here are some rules.
If you're adding "Jess said" or some such phrase, end the sentence with a COMMA. Put a PERIOD after the "Jess said" phrase. For example:
"I don't know if it's just me," Jessica said.
Then, if you are adding more, capitalize the first letter of the next word in quotes.
If you were going to say "said Jess" instead of "Jess said", DON'T capitalize the s in said.
So, I liked the story pretty good. I liked the "A girl just knows" line, and how it doesn't say that the speaker is a girl for a while. The middle, when she's waiting to meet Jess, seems kind of long. Also, the paragraphs are longer in the middle section, so it's harder to read than the dialogue.
