On the Storybooks bug: It's not really a bug; the reason it shows up that way is the same reason why a post will stay in the 'View New Posts' area even after you've read it. Unfortunately, there is no easy to way to fix it either.
The way YWS tracks whether you've read a topic or not is through browser cookies. A site like Facebook, though, tracks whether you've read something or not through its database. The advantage of YWS' way is that it saves a lot of computing power. The advantage of Facebook's way is that 'new' stuff disappears once you've checked it. And of course, Facebook isn't as concerned with computing power as YWS.
But, the Notifications area is now updated so that anything with a new comment gets bumped up to the top of your notifications list. This should make things somewhat easier. If it's at the bottom of the list, then you've probably already checked it. But if it's at the top, it means it's brand new.
