The book I'm writing now involves cloning, and my main charters come into contact with their clones a lot. So they are in many scenes together. My problem is how I should tell the difference between the two. Should I give the clones different names or should I replace their names with numbers.

I agree that it's up to you. I've done a cloning story before, and I use a nickname that the reader is already familiar with for the real one, while using the full name for the clone. (Real= Al. Clone= Alexa). But whatever works with you. Numbers tend to be quite popular nowadays.
There once was a cat. He wasn’t particularly fat. Fuzzy was his favorite mat. And really, that was that.
Oh, but did you really think so? Keep reading, it’s just the start of the show! And as for how far this tale will go… Well, even the cat doesn’t know.
It might be cool to use the same names, and the reader will be trying to work out who's who. Of course, the simpler method would be to simply change the name.

What would be really cool is if the real character's name can be written in numbers/letters and numbers. o___o

Otherwise, maybe there's a glitch in your story's cloning machine and a certain aspect of the character was not cloned. Or possibly... something else. xD

Ahahaha! That would be pretty funny actually.
Maybe give the clones some strange marking or something? Not something very noticeable, but still different.
In the James Patterson Novels "Maximum Ride" his main character has a clone. So, in a way of changing the names, he calls the original "Max" and the clone "Max II." Pretty simple, right???
